I cant get this to export right

When i export this using the plug in it does not have the cylinders coming up from the base. Not sure if i am doing something wrong or is this just not possible. I am using the shaper origin option when using the plugin. Here is how the i drew this shape
1 made rectangle using the tool
2 used the push pull tool to extrude it
3 drew circles on the top face
4 used the push pull tool to extrude it down.

figured out a work around with this using the custom dpi export option. But cant get it to work with the shaper option. It works if use a square and extrude that instead of a circle. So it seems to me its an issue with the circle tool. At least in this case.
